05 1500 silverado misfiring on cold start up

My truck is a 2005 chevy silverado 1500 Z71 with 200,000 miles on it. I just went on my way up to tahoe for vacation and my transmission and rear differential nuked in the process. I just had the dealership put in both of those. $5,000 later, I got back my baby. I work graveyard shifts, so they were kind enough to put it out front for me. I started her up and it was a clicking noise coming from the engine bay, which I thought nothing about at the time. When I woke up the next day, I fired her up and heard the clicking sound from the engine bay along with intermittent sputters. While this was happening, my check engine light was going on and off like crazy. Then after a couple of minutes, the sputtering and check engine light stopped, but i was still getting the clicking sound. I took it to the dealership again and they ran the codes from the morning and said that i had dead cylinders on 5 and 7. So I replaced the plugs,wires, engine oil and filter. I also added in a lifter cleaner to my oil which I will be dropping out in 1,500 miles. So after that it ran great... no sputtering, no check engine light (1/28/2016). I got off at 3am on the 29th and started her up so I can go home ( it was sitting for 11 hrs, so cold start). Right as it fired up it was intermittent sputtering and the check engine light was going on and off. Then after a couple of minutes, it stopped sputtering and the check engine light was off. So I have a dead cylinder on 5 and 7 only when its a cold start, then it goes back to normal. I have dropped in to much money than i can afford into this truck at the moment, so i want to try to fix it myself. Also i bought this truck with 36,000 miles and the 100,000 warranty. I have dropped rhe engine oil every 3-4,000 miles and drained EVERY FLUID in it every 30,000. I replace the plugs and wires with OEM parts every 50,000 miles. I am and always have been religious on my maintenance schedules. I live in santa cruz,ca, so what I mean by cold start is engine is completely cold not the actual temperature( 40s amd 30s are the coldest it gets around here). I hope that is enough background of the problem and factors i am dealing with. Thank you all for your time to help me.
