I have also got a K&N but i am looking into a programmer. Is ther anything else I need to do to turn 39'' tires besides gears?

Yes, most definately if it is a 1/2 ton. 39's are well beyond stock axle capacity especailly if lockers are used. A 14 bolt 9.5" semifloater axle for rear would be the minimum I would recommand for that tire size. They can be found with 6 lug hubs that would make transplant easier. In the 14 bolts, 9.5" tops out at 4.88 and the 10.5" tops out at 5.13 but does not come with 6 lug hubs. To go beyond 5.13 you will need to switch to dana axles.
