Absolutely sand and paint. I've done many frames and I'm in the industry, I work at a place called Rondex here.
Best way to go is to sand prime paint and clearcoat that is the best way to make it last. Everything else is a temporary fix, simply spraying this with Rust encapsulator wont last more then 2 years in the northern climate.
I just had a wild idea. Does anyone here have access to a dyno machine? Put the truck on it, take it up to speed and see if the vibration persists, then try it in 4 wheel drive. Id be easier to get a camera under there with the truck on a dyno.
This looks like 3M textured Undercoating to me, I'm very familiar with it. Can you ask what they used?
You can clearcoat this because its not wax based.
You cant clearcoat that wax. There are different gloss levels of the wax, so you are seeing the gloss wax based (profrom being the manufacturer that I think GM is using). Clearcoat is expensive and as I said in the various paint and chip threads GM is using cheaper and less clearcoat on these trucks.
Everyone forgetting that the Titan will be an all new truck with this Cummins that Toyota is sourcing out from Cummins. Nissan and Cummins have been working on this engine for years. The Titan is a darkhorse like no other truck to date, watch out for this thing, the Cummins name sells itself and will be their main engine.

Yes, Im off. Its a 9 and a 10 speed that they are working on, 10 speeds are supposed to go in the 2017 GM trucks, 9 speeds are for front wheel drive cars only.
So it took a new ring and pinion, rebalancing of the driveshaft and many sets of tires to get it smooth, this doesn't really narrow it down. Its good to see his problem is fixed, though.
