Intake Manifold Gasket

I am nearing completion of my engine replacement and I have run into a dilemma. My van came with a/c which I recently removed and I have also removed all the cooling lines for it. I have plugged the line from the radiator and also plugged the intake manifold where the line ran to from the a/c.

 

The gasket kit that I got for the new engine has two types of intake manifold gaskets. The original gasket was plugged at the rear of the engine on both sides (one of which where the coolant ran to) except for a small hole. The other type is free flowing at the rear of the engine on both sides. Now that I have removed the a/c should I be using the free flowing gasket for the coolant? What do the two types do differently?
