How To Fix Sanding Scratches?

I took the side panels off this weekend. While doing it I scratched the rear doors while using the fishing line. I wet sanded with 2000 grit and polished most of it out. I cant get the rest of the scratches out of the paint. Do anybody have a way to do it? You cant see it until you get real close. Can anybody recommend a good heavy compound to fix deep scratches?
