Chevy rust

I have a couple bubbles on my fenders not even the size of a penny, and I am planning on putting some fender flares on it because it’s a 2003 and I am not putting a new bed or front fender on it. What would be the best way to treat fender so the rust doesn’t come up through the top of the flare?

I would probably sand it down and hit it with a rust converter paint to make sure you got it all and then primer over it just for extra protection.
