Combination Issue Can Any Provide Input!

Ok heres the problem. I have a 96 7.4L vortec. I have put the the hypertech program in, granatelli mass air sensor, hi-flo cats, 3 inch exhaust, and 80mm throttle body w/spacer. I checked the plugs in it today and they look very lean. For safety and detonation concerns I took the hypertech engine tuning out. Keep in mind hypertech said to put the 160 thermostat in it and run 93 octane gas which I have done. I have a K&N air filter. At this point any recommendations are greatly appreciated. Have I exceeded the capabilities of the hypertech tuner and is it time for a custom tune?

 

One other point I thought of as food for thought. Would bigger fuel injectors solve the lean issue?
