03-06 Radio in an 99-02 Truck?

Is the 03-06 Factory radio a direct swap for the 99-02 trucks?

My 01 Silverado has a few lights burnt out in the radio and I can get a radio from an 04 for the same price as new bulbs, plus the newer radios have RDS.

No, not only because of wiring changes, but because the 95-02 radios were 1.5 DIN while the 03+ are 2.0 DIN. It won't even fit in the dash...

Is there any way to replace both the Head Unit and Climate Contol Panel of a 2000 Yukon with that of a 2003-2006 Yukon? I know that the 2000 head unit is a 1.5 DIN while the 2003 is a double, but is that size made up for by a smaller climate control panel in the 2003s?

I don't think the fit is the big issue. It's the wires. The 03-06 uses Class II data wires for the HU and if you get a Bose HU, you'll need either premium or lux amp. I don't think it worth it to put 03-06 HU in 00.
