Something not right

Ok guys/gals My truck is a 89 454 TbI with Edelbrock TBI Intake, With new large/oval port heads, with crane 270-134112 with comp cam 1.7 roller rockers, new fuel filter, new fuel pump, new K&N filter , msd blaster coil, new igniton module, new msd plug wire, new plug, new battery, new timing chain, new alternator, and new somg pump...thats about all I can remember right now.

 

So heres the problem I left the troble light on under the hood , so needless to say the battery died. I replaced it with new battery and the truck started surging, had a noticable power loss, and caused my cheap tach to freak out then after about 1 day I had a "Code 44" pop up "lean exhaust Indicated" Since I couldn't remember the last time I had accually changed the O2 sensor I just replaced it, but nothing changed. Now everything was fine before the battery died. And the code 44 isn't there at idle and now the idle act's rough but only when it wants too. And the Transmission started shifting really hard after the battery died, but I've checked the modulator vavle and it's leak free. I don't know if the two are realated somehow, but they started around the same time... So I don't really have a soild lead for what to check I've checked wires, vacume and basic visual and everything still looks fine, I've removed the tach thinking mabey but no changes. Any one got any suggestions for me to look at? Cause the only Idea I have involves a carburator but then I won't pass Washington Emissions.
