Nice install. I have the same boxes. Having a problem finding a tonneau with clamps that will fit. 

What mods did you make to get the tonneau to fit? (if you don't mind me asking...)

What kind of cover are you getting? I ended up trimming the box gasket on the front and back and didn’t install the middle clamp. I can post pictures of where I relocated them tomorrow. I also have a bed slide I am waiting to install. I want a 1/4” aluminum diamond plate top with a removable center piece to still utilize my gooseneck.

Looking to install a Gator FX Tonneau cover. It's a trifold hard cover. The clamps are a bit too large/tall. I was considering heating and reforming the box top locations where the clamps would be positioned - or - finding/fabricating new clamps.

Which cover did you install?

I went with the truck fold rough country. My buddy told me a bakflip would have fit without mod. The cover too but they are 500$ more than the rough country. I don’t have pictures of what I did to the cover but on the front section (closest to the cab) it had 4 clamp down brackets. I removed the two further away from the cab. 
Then I slid the clamps to each end of the box and had to cut the gasket on the box. I nipped the corner of the gasket off for the back of the box but towards the bed I had to notch out a few inches. The boxes have inner seals and I have the cover so I am really not concerned about the trimming. I was also thinking of re-drilling the holes in the boxes to drop the boxes down but it would have maybe given me 3/4” and I probably would have still had to do these other thing so I never did that but might work for you.

Was it hard to modify for the top? I was looking to get the side storage and a hard rolling top for my sierra 1500 but can't find much information on if these will work well together if at all.
