Accessing Bed Rails

I am currently looking at a way to mount a roof rack to the bed rails of the truck. I have a Leer folding tonneau so the plan is to have quick disconnect feet on the rack but the tracks would be permanent. I’m looking at Yakima, Thule or Rhino for the ease and connivence of them. Has anyone drilled the bed rails to attach something like that to their truck? Are you able to access/how would you access the underside above the wheel wells? I looked today and it appears that you don’t have direct access. 

 

Looking at Yakima’s website they install their racks in metal roofs using plusnuts. Are there long enough plusnuts that would fit with the plastic and sheet metal on the bed rails?
