I recently did a bed swap on a 06' Chevy 2500. 2011 Chevy 2500 bed, with taillights. I'm currently having a hard time wiring the taillights. I have them turning on, running lights, brake lights and signal lights. But when I hit the brakes, the front running lights come on, and when I use the blinkers, the 3rd brake light also flashes. When I hit the brakes, while the blinker is on it also stops the blinking. Any suggestions?

The lights work differently, the '11 setup assumes the turn/stop lights are the same filament, while the '06 electrical system has them separate.  Just hooking the wires together will screw up the system.  You might be able to do something w diodes, to prevent backfeeding the different circuits, but IDK how well that would work.
