95 Sierra K2500 Mpg Going Away

I have a 95 Sierra K2500XC with 350 and automatic trans, with 250000 miles in it. Over the last year or two, my mpg has dropped from the mid 15's to the mid 11's. Because of the high mileage, I have replaced the engine with a stock Master Built engine and used the stock intake. I have replaced all of the sensors, distributor, cap and rotor, wires and plugs and air filter in an attempt to get my 15 mpg back. None of this has worked. My mpg has remained unchanged in the mid 11's. City or highway driving, still mid 11's. Can the brain box fail in such a way as to cause poor mpg and NOT give any trouble codes? This is the only thing I have'nt replaced. Any thoughts, ideas or suggestions are welcome. Thanks
