Low Idle When In Gear

recently my truck has been bogging down low when in gear at idle, almost like its goin to shut off, i have a custom tune and the idle was set up to 750 rpm, it idles there in neutral and used to stay there when i put it in gear but now it drops to about 400 in gear and jerky when you first give it gas, think theres a tranny problem or something ?
