I will probably get flamed, but I like 2 ways better most of the time.  I don't like the tweeters up high at or near ear level at all, it's too much.

 

As far as you keeping the stock unit, it's your choice, but the stock front speakers aren't that bad, if you run them with a decently powered H/U. The new H/U was the best bang for the buck, sound wise.

if you have the skills to setup a 3 way componenet system go for it. but most of the time you'll have better luck with a 2 way component set. unless you are talking like coaxial style. then, dont bother with anything other then a 2 way.

I would go with 2-way, they are easier to set up.  3-ways tend to be a pain in the butt finding the right frequencies to cross them over at and the addition of a mid-range on top of a mid-bass is pretty bad I think, a mid-bass is very capable of playing high frequencies of a mid-range and if you have a good tweeter you can pull them down to like 2350 Hz.  Also, in my opinion the one thing you dont want to be overwelming is the mid-range, it can drown out your up front bass and muffle the highs.  I would do 2 way, 3 ways are for guys looking to have something look cool in the door.

 

(Suggestion if you go 3 way -

Mid-bass 20-300Hz

Mid-range 300-2300-2500hz

Tweeter 2500-15khz)
