Installing aftermarket brake controller.

I have a 2008 GMC 3500 duramax with the integrated brake controller. I am going to install a P3 aftermarket controller. The information, I currently have tells me to run the dark blue brake wire from the controller directly to the 7-pin plug and splice it in. I am not sure why I can't just connect it to the blunt cut dark blue wire under the dash, along with the other wires I will be using for the controller. Is it because the current blue wire runs through the Trailer Brake Control Module and the Relay at the rear of the bed? If so, why in the world would they not run this blue wire separately ( not through) the TBCM and relay since it is to be used for aftermarket installs?

Yes the factory integrated brake controller has had failure 3 times since we have owned this truck. Had it to the dealership all 3 times, which they did fix each time, truck no longer under warranty and obviously there are big problems with this integrated brake system. So no this would NOT be a step down in performance.
