Post head job engine trouble

I decided to get my transmission rebuilt and while it was out I decided to clean up some of my engine internals just a head job is all. After cleaning it all up and putting everything back together tonight. I started it up and it was running a little rough and seemed more noisy than before I'm thinking I have a vacuum leak or perhaps I adjusted the valves wrong. I followed one of this Haynes or chiton books when I did it. Any thoughts.
