Yes it will work with weathertech floor mat, I have it with mine in my crew cab with a DuHa

Like the other guy mentioned yes it should work with those floor mats as the box is under the seat. Yes there are 2 separators which are included, you can kind of see them in the pictures. They can also be used to hold 2 shotguns. Just to confirm this is for the double cab only. Let me know if you have any other questions. I have a tonneau cover available too
