Battery Charging

I was using my battery charger and it caused the lights on the truck to flicker. I am hoping that I did not fry the entire truck's electrical system. What could have caused this? I hooked the charger to the screw-in bolts on the pos and neg side of the battery.

Not sure regarding the "flickering", but a rule that I have always used is to un-hook the Pos cable before charging the battery, this way I am not feeding the entire system with the battery charger. I never have trusted that I won't do damage to the electrontics during the charge by leaving the Pos cable hooked up.
