what holes. I dont see any.

The round 2 1/2" round holes on either side of rear tire. Looks like bracing for the bed.

I thought about those plugs, but was afraid they would trap water and moisture and might cause rust issues.

I'm going to silicone them on installation. Can't stand to look at those holes any longer.

Those tubes are where the frames torsional strength comes from.

you will still get water the condensation from the air trapped in there will still gain you water in the crossmembers

How bout drilling a little hold in the plugs
