Engine whine thru audio system...help

OK so I'll try to make this short and sweet. Previous to yesterday I had installed in the truck a 12 inch sub powered by a 300 watt amp, pioneer coaxials in the rear door and pioneer components in the front door. Dash speakers stock and no amp powering the doors. At that point I had no engine/alt whine ( at least not audible). So yesterday i installed a precision power i1000.4 that powered my all my door speakers and wired in in by using the 2 metra connectors and 9 wire to get the signal to the amp then back to the door speakers. After driving today, this is when I noticed the whine. I checked my power cables and they are clean and on the drivers side while my 9 wire is down my pass side. I checked my amp grounds and they are bolted to where the seats bolt down ...I checked w a test light and had a good ground. Also checked resistance thru my grounds with my volt meter and had less than 2 ohms of resistance...from what I've read under 3 ohms is desirable so I'm good. My other thought is at the connections behind the radio thru the metra connectors. I connected both the factory power and ground of the radio thru the metra connectors but wonder for the radio ground if I should find a chassis ground vs the stock ground where ever it may go. Any advice or thoughts

Did you remove paint at the connection point of grounds? Are grounds going to same bolt or different?

The grounds for the amps are at the same point and yes I removed paint from that connection point. Oh another thing I forgot to mention is my promote turn on wire goes from a switched ignition point at the fuse panel to under the back seat where the amps are. Would a remote turn on wire cause this?

Probably not, but electrical issues can defy logic sometimes. I chased one for almost 2 years before finally reconfiguring the same vehicle. New ground location solved it....what size power wire are you running to amps and to grounds?

I'm not running RCA's. The 9 wire is speaker level inputs. I agree on the ground. For some reason I'm thinking connecting the radio ground to where the amp is....
