My truck came stock with the bose sound system, It has a stock head unit, I want to put an aftermarket head unit in it, my question is i have stero controls on the steering wheel and I was wondering if they would still work if i installed an aftermarket head unit and would i have any trouble with the bose system

I guess it depends on what "trouble" means to you. You will need a few adapters to do what you want. You may also have to "modify" your truck to fit an aftermarket unit depending on what you are looking to put in place. Lots of forums around addressing specific install in different trucks here is one I did for a Pioneer z120bt in an '09 Tahoe with Bose if you are interested - http://www.tahoeyukonforum.com/forum/showthread.php?t=18910

when you buy a new head unit, you will have to buy a new wire and dash adapter for the head unit. there cheap and are sold where ever they sell head units. As far as the radio controls on the steering wheel go, i believe only certain decks allows for external controls.

Look at PAC, they sell a lot of really nice integration modules that will allow you to retain the use of the steering wheel controls. Some require you to buy a special head unit with a wired remote output on the back but I think they make modules that integrate without using this.
