Issues with new audio install

Any help would be appreciated as I am about at my last nerve with everything!

 

I recently upgraded to audio in my GMT-900 2009 GMC Sierra 1500 to the following components (and I know it is not the best, but it fit budget and sounded great until problems developed!):

 

Stock HU w/USB (non-bose)

PAC AOEM-GM1416

KnuKonceptz 4ga wiring with soldered ends (ground is bolted to the body with the paint ground off)

KnuKonceptz 14ga speaker wire and RCAs

Jensen Power1500.5D amp

Alpine SPS-610C in the front

AutoTek ATX6.5CX coax in the rear

Pioneer TS-SWX251 shallow sub

 

When I hooked everything up I set the gains about a quarter turn on both the Jensen and PAC and the crossovers were set on the amp at around 80Hz. Everything was working fine and sounding great for about a week and a half. For starters, about 2 weeks ago my rear drivers speaker lost almost all volume. Checked RCAs and connections and everything seems fine. Today it started to sound fine, so I was thinking maybe a bad channel? Recently, I have noted that there are also sounds like interference coming from the fronts. Sounds like static, but may be alternator noise. It is more noticeable if I use my iPhone connected to the USB and listening to iHeartRadio or the regular AM/FM radio. It is almost not noticeable when playing music through the iPhone. I thought it was a ground loop, but I cannot locate any isolators near me, so I have to order some and it is only a bandaid. Today, a new problem developed! I have not messed with anything and now when turn the truck on and the amp turns on it pops. Does not seem to pop if put in the ACC position only when turning the truck on and while in the ON position speakers produce a lot of noise. While listening to iHeartRadio and even when no sound is coming over the radio there are pops/snaps every minute or so. Small and not very loud, they seem to be concentrated in the front right, but I think they may also be somewhat present in the front left and right rear as well. Again, not noticeable when listening to music on iPhone. I do not want loud music to be my only fix, and I know it is not good on the components! Finally, today my radio seems to be dropping my usb connection more frequently by telling me the connection is corrupted. I think it is the Amp or the PAC module but not really sure. I am looking to get a new aftermarket headunit which I hope will help with a cleaner sound, but trying to find a fix now! I also do not want to remove my seats for a 5th time if I do not need to (had another system in there before)!

As a precaution, I taped around the exposed barrel of the RCA connections from the PAC to the cables. They could ground out and cause clicks and pops.

 

It maybe worth connecting a headphone adapter to the RCA plugs and start a process of elimination.

I already taped the RCAs, but will double check connection just to be sure. And, I forgot to mention, ran RCAs opposite of power wire

where did you tie in for the remote wire?

I originally tied my remote into the GM1416 and that was my problem because it only uses the data signal which is really a dumb idea. I have since swapped factory radio with a Pioneer and the PAC RP5-GM31 which has a dedicated turn on and have not had an issue since.
