PPF isn't then end all be all. It slows the damage down  but some will get through.

 

I use the OEM touchup rockets or Duplicolor rockets and art brushes then sand and polish. Color isn't always perfect but on chips close enough to be useful in protecting the metal which is the point of the exercise for me. You can get good enough with practice that if you don't point them out only they hypercritical will ever notice...well...and you.  

 

On the really small stuff that a 0000 brush can't get into. Dr. Colorchip.

I have had one get through on my truck (actually left a small pen tip size ding in the hood and two on my car (damaged the PPF). It did its job and I’ll leave it alone to small to have the entire front piece rewrapped

Absolutely. PPF has saved my forward surfaces for the most part and I won't be without it. And yes, I to have two small chips right through the film which as you....I have left alone. The best chip repair system is the one that prevents the chip in the first place  

 

I wish I had wrapped the bumper. Double wrapped in fact.  

 

The Mazda I traded for Pepper had a line in the manual that stated rock distance is 165 feet. Wife's Buick has a light on the dash that lets you know when you closer than 165 feet from the vehicle in front of you. Also a great preventer is distance. However that does not stop the rocks and trash from oncoming traffic on the two lanes.

I agree with this and I've done it myself.  It's the way to get professional results.  The only concern is the factory clear is so thin on these new vehicles you need to be careful during the wet sanding process.  Several youtube videos showing similar process with great results.

This repair guide seems pretty thorough. I might follow their steps for my first repair.
