Cleaned MAF now truck downshifts hard

Figured it was time to clean the k&n filter this weekend and after almost 100,000 miles I decided I should clean the throttlebody while I was at it. From a previous vehicle I learned the hard way not to ever move the throttle blade so I was careful not to. I unplugged the MAF and sprayed it with the special MAF sensor cleaner, put everything back after letting it dry for half an hour or so and dropped in the stock paper filter while I was waiting for the k&n to dry. Started the truck and as it was firing it let out a sharp pop back fire sound under the hood but then started fine and idled fine. Didn't drive it for a couple days until this morning but idled higher then it should and shifted hard...especially down shifts, they are sharp and delayed along with a jolt and "clank" noise. I pulled everything back apart to make sure the MIT tube was attached with no air leaks, put the k&n filter back in and now it runs better yet still has the sharp clanky downshifting issue. I checked the u joints and they seem tight and no codes show up with the scanner. I uninstalled the diablosport tune this evening but haven't driven it to see if it improved. Any ideas??

Could the small pop I heard when it started been the MAF sensor?

UPDATE: I uninstalled the tune, which I had set to the firmest shift setting ( even then it would only bark the tires at the 1-2 shift at WOT. It wasn't ever what I would even remotely call firm during regular shifts. This seemed to have solved most of the clanking I would hear and feel when shifting but I do occasionally still get it. I have done a lot of reading that MAF issues can cause shifting problems.
