Yes all factory wheels have positive offset after market are 0 or negative meaning aftermarket wheels will stick out more than oe wheels. The 35s on stock wheels apparently fit leveled trucks or stock trailboss/at4 with the mud flap removed or trimmed

I have a Trail Boss that is stock height (no level) and I am running 33.5x12.5 R20 mud tires on 20x9 wheels with a 0 mm offset.  I have a slight rub on full lock but it's not that bad.  There is no way you could fit 35x12.5s unless you had the stock wheels.  Any aftermarket wheel with an offset less than stock will require at least a level on a Trail Boss to fit 35x12.5s.  Hope this helps.  Any questions let me know.

Here are some pics of my stock AT4 on 35x12.50. I preemptively trimmed my front mud flaps but it wasn't necessary and I have no rub at full lock

Even better if you can flex it a bit on something. 

On the backside less than 1" of clearance to the felt liner

On the front, I have enough room to fit my hand (about 1.5") between the tire and felt liner. I'm going to see if I can find something to run over for flex

Flexed as much as I could, but the front kept the ride height and the back stuffed
